Why is the hole all the way through the base?

It's for 5x2 mm magnets

none of the hollow bases I've seen, have had room for magnets. and in this way there is room for magnets without increasing the thickness of the base but they are very quick to change, if you don't want holes, drag them into fusion 360 or Tinkercad, and patch the holes

Understood… normally people just glue their figure on the base and then glue a magnet to the bottom of the base. Normally, bases have about 2mm of hollow space below them which allows for a magnet to fit. Just a different way to do it I guess!
