Here is a summary of the story behind the change in the poster. This is the version that appears in the first three seasons. 

Behind the icon hanging on Fox Mulder's wall lies a true legal thriller. The original poster, which appeared in the very first episode in 1993, featured a famous flying saucer photograph taken by Swiss ufologist Billy Meier. With its sleek design and an UFO looming over a mysterious forest, the image instantly became the series' manifesto.

 

However, this cult visual had to vanish mid-way through Season 3 for a very down-to-earth reason: intellectual property theft. The production had used Meier’s snapshot without any authorization. Threatened with a lawsuit by the ufologist's representatives, Chris Carter was forced to pull the original poster and replace it with a "rights-free" version created specifically for the studio. This forced change paradoxically fueled the myth, turning the first poster into a collector's relic so rare that one of the original copies eventually joined the national collections of the prestigious Smithsonian.
